I suppose, in my opinion, if you are Ghosting, then it would be painful especially in the later missions too. I have the same issue, but for casual play, I think they are easily ignorable. Funnily enough (my opinon), Cragscleft Prison is befitting of the zombies and I genuinely enjoyed that mission. It's the tomb I don't enjoy replaying, but even then, the atmosphere is still rather cool. I would not call it terrible, nor worthy of skipping the game.
But I can understand your frustrations at it.
I hope you can get through the entire game!
No worries, I already got through the game about 25 years ago! :D
I've never cared about ghosting really, but I do always try not to kill anyone in Thief. Zombies are fair game of course, and I probably wouldn't mind them if they actually were dangerous or scary, but it's just that they're a bit... boring. You can easily ignore them, but they're still quite annoying. I think I would have enjoyed Thief even more without any of the overly supernatural stuff. The contrast between Lord Bafford's Manor and Cragscleft Prison was just a bit too much for me back then.

zombies aren't bad, what is bad is in some older fan missions they made the hammer haunts deadly and super fast where you can't outrun them
That's exactly what I did in my fan mission. ;) I couldn't figure out a way to make the combat itself challenging enough, so I had to do that instead.

the person who made this post needs to play the mission by dront called "plot" and just run it like a speed runner and let me know how it goes

I don't think the zombies are actually random. The handful of walking zombies in Cragscleft go back and forth in a small area, the Bonehoard has a few walking in circles, and THC and RTtC has them patrolling specific routes that you can manage. There are a lot who start lying down and get up if you disturb them, but then they just stand in place and can be distracted. Thinking back, I don't really recall any zombies that have a truly random route. Even the trio that wanders down the road in THC are patrolling back and forth.
I love zombies, and I prefer undead-focused missions. They're harder to remove than regular guards, but you can still disable them and they're almost trivial to dodge. They forget you quick, so if you do get caught you can just zip by them and be good. They're only a threat in closed areas or in places where there's no space to hide. My favorite way to deal with them is to bait them into a large group, then toss a few flashbombs or a mine to explode the whole lot. It's very rewarding. They helped me get over my fear of zombies; I hopped on a table and stared at them until the adrenaline died down, and from then on I loved it.

The game shouldn't be designed so fringe/niche "supreme ghost" players have a perfectly predictable game like clockwork and so "speedrunners" can have perfectly orchestrated 3 minute level completions.
Couldn't have said it better myself.

Hate to break it to you, but nobody will make a mod for a now nearly 27 years old game. Not for spiders or zombies. Because why? Zombies can be annoying, but then they are also some of the easiest enemies in the game. They have dull senses, are slow and forget about the player quicker than other enemies. Like said in the other thread, better watch the videos of Saleck. Supreme ghost is damn boring to watch.

my youngest daughter was a toddler when I first played Thief The Dark Project (1.0 version).
For decades the sound of the T1/T1G zombies would raise the hairs on the back of her neck. To this day she still hates those sounds.

Zombies aren't even the worst enemy in the Dark Project.

I like zombies in thief, they are scary.

25 years ago there was a lot of going back and forth about the zombies. That is why zombies were removed from parts of the levels in the re-release Thief Gold, and why there are only 2 zombies in Thief 2 (not counting the dancing ones).
