Considering the state of physics engines at the time Thief was released, criticizing wonky physics in a Dark Engine game is irrelevant.
Yahtzee has been irrelevant anyway for several years now (around six months after he started doing ZP for the Escapist), he's not funny anymore and not a very good critic to start with, and I'm saying that as one of those people who enjoy reviews the most when they are hyperbolic, arsehol-ishly negative, piling unfairly on every single flaw.
The guy, although a long-time gamer, has been influenced by too many console games (I can understand, since that's his job to review them) and has grown disinterested of how 'things are done on the PC' (ie. of anything with a modicum of complexity), so don't get too worked up over that.

I agree with everything Yahtzee brought up. The game isn't without its bad points. Shock 2 is dated in a few ways that stand out for modern gamers, and had some flaws even during its release era. Yahtzee zeroed in on everything that wasn't particularly good about it (well, IIRC he didn't cover the Rickenbacker).
That doesn't make me like the game any less, though. All the flaws in Shock 2 are easy to either ignore or mod out. Nothing game-breaking or fun-breaking. And the big, important parts of the game are really good. That's what makes it one of my two favorite games of all time.
BTW, can any of you think of a way to redesign the Use Mode interface to make it take less screen space yet still be as fully-featured and quick to use? I can't.

Shock2's interface I think is still the best, most fluid interface I've encountered in a game. It packs a ton of functionality and features into an overlay that doesn't interrupt the game, and is easily accessed and switched out of. Complaining about the interface makes absolutely no sense, unless you're talking about accessing psi powers, which is a little clunky, but you can make hotkeys to the powers you want to quickly jump to.
The only criticisms of SS2 that I can concede are the Rickenbacker's design (it really is pretty F'ing wonky...though still fun to play through), and some of the skills being imbalanced (repair isn't as useless as many claim, but getting it to above level 3 is completely pointless).
