I found and researched the worm gun. How do I get ammo for it? I keep finding empty beckers, do I need to fill them with worms? If so, how?

Just pick up empty beakers, find the nearest pile of worms, go to inventory mode, drag the beaker over the worm-pile (make sure there is a selection frame around the pile) and then let go of the mouse button.
You will now have worm ammo in your inventory. :)
