I'd find it extremely difficult to compare the quality of the two beyond saying that they're both very good. One is a miniseries of seven episodes; the other was a series with an ongoing plot devised for four seasons but cancelled after three. The themes and style are pretty different. Generation Kill doesn't have Al Swearengen, but neither does it have a subplot that doesn't go anywhere (the theatre group).
Would I give the whole of Generation Kill for a fourth season of Deadwood? Probably not. However, I'd gladly give Captain America's left nut for another five minutes of Al Swearengen. I'd even throw in the right one as well.

To add a suggestion to the post Wire viewing conundrum:
I'd throw in Breaking Bad. It's a much much smaller show, so it'll never have the breadth of The Wire, and it's more stylised and black humoured. But on its own terms, its plotting, characterisation, acting etc are of a similar standard.

Breaking Bad's first season is right after Mad Men's first season which is right after Dexter... who said life couldn't continue after The Wire?

I'm in the third season of The Shield, and enjoying it, but it's nothing like the "omg I don't care if I'm breaking the speed limit law I've got to get home so I can see the next Wire episode," fever I had for awhile.

So I was given the Season 5 DVD set for Xmas. I've only seen up to S2, so I presume that I should absolutely not watch S5?

I imagine you'd be pretty lost, plus you'll be missing the best season - 4. Lots of payoff in 5 from things that are set up in 4.
