System Shock one by far. This is mainly a nostalgia influenced choice though. SS1 just hit me at the right time (just like a great album or movie can) and I will always have great feelings associated with it. I have accepted that no game will ever get to me in the same way.
That said if I look at it objectively I would say SS2 is the better game and if I had played it first it would unquestionably be my number one. As it stands now it is still the second best game I have ever played.

Can't decide.
SS1 is better. The upgrades are cooler and getting one didn't mean forgoing another. The puzzles are better (rewiring panels, flicking circuits). The weapons are about even with good ones and bad but the explosives wins hands down. And, well, there's no equal to cyberspace in SS2 except for the dinky training rooms at the start (no, the last level doesn't do it for me either).
SS2 has better atmosphere. It's not a matter of being a graphics whore but the lighting, the texture work, the ambient& enemy sounds, a general lack of sprites in place of 3d models. The result is a much creepier game. Both are scary the first time through but SS2 manages to keep the creep factor ("Stay out of the mall... it crawls." :o ). The controls are more manageable but SS1's will grow on you in time.
Actually, screw it. I'm voting SS1.

SS1, is the best.
Basically becuase the ideas were fresh and new. Some had never been seen before and have been copied many times.
SS2 tried to distil the best from the first but widen the audience. Brilliant for its time but that means that us avid fans (still talking about a really OLD games) we will always wish it had those features we loved, that never made it into SS2.
I think thats why there is so much will behind wanting a re-make of SS1. We would all love to see the gameplay of SS1 with the environment effects and graphical coolness of at least SS2, even better in a D3 engine.
(those that still moan about the D3 engine based on their experiences of D3, please play Prey and see how that engine can be tweaked to give some chilling images and great game play!)
