ok ive reached the point where u can either choose the NSF or remain with the cops. my question is, in your opinion, which is the nicer choice? and is there a big difference or would i still end up in prison?

As far as I know, you don't have any real choice to make there. What exactly is your objective at the moment?

the part where u meet the NSF boss in the plane then agent navarre runs in. so should i kill her or kill the big boss or run out?

I was debating on what to do here. But since this is the spoiler section. Try to Kill Anna Nevarre without killing lebedev. You get an extra 500 Skill points. And the story unwinds a little bit.

Sorry to disappoint you, but juveli is right. Whether or not you kill anyone (and whom) doesn't have such a big effect. It changes some conversations and meetings, but that's about it.
I think you should do as you want to do...If you think the NSF guy deserves to die, kill him. If you think Anna deserves to die, kill her. If you think noone should die, kill noone.

so i still end up in prison and that german guy would keep coming for my @$$?

Yes. No matter when you do it, you still have to
kill Anna somehow.
Either on the plane, or at UNATCO HQ. Which is pretty much why Gunther is always pissed at you, no matter which choice you make. :)

Or in the subway if you manage to survive the fight long enough.
If you have Microfibral Muscle you can carry a big metal crate from the hangar to inside the 747 and use it to block up the doorway. That way you don't have to kill either of them and no one dies, because Anna can't push the crate out of the way to get to Lebedev.
