Your gonna get told to search, but the puzzle box is in the main room of the dwemer ruin just before ft. moonmoth. The guy on the bridge (if you haven't found him) is pretty tough so watch out. And uhm, its in the Halls of hallowed sand or something.
Basically, enter ruins, go down the path thing, climb up the path thing to your left. Turn left, see door. In that room is the boss of the thugs in the area, he's a sissy. Kill him, and in the room is the puzzle box, on a shelf or in a crate or something, it was a while ago.

As to complex locks, you need to either:
1) get your Security skill up and find some half-decent lockpicks (journeyman should do).
2) Buy a basic 'open lock' spell and use a spellcrafter to make a 100 pt 'open lock' spell.
3) Hoard all the 'open lock' spell scrolls you find.
or 4) buy a basic 'open lock' spell and enchant an item with a 100pt effect.
In the case of this dwemer ruin, however, if you have the patch then you can go back to the guy you give the box to and he'll have a key that unlocks most of the doors in that ruin. You may have to wait awhile, or at the least get Caius's 'ok, you did that quest for me' statement before he'll give you the key though.

Ok, there is only one room in hall of hollowed sands deal... Check the following things.
1) There are shelves, left of the entrance, but inside the main room, look on those, make sure you jump to see the top shelf.
2) There are a row of crates, 9-12 if I remember correctly that block. Walk around the back of them and look in each. Look ON all the crates too.
3) Look on the floor
4) look on the corpse of the boss.
5) Make sure you HAVE the quest. Some NPC's just talk about stuff, then you need to talk to them again to get the quest.
6) Look in all the barrels, look ON all the barrels.
7) Now this is the main one. If I remember correctly it was on a shelf OR it was on a barrel that had a candle burning on it. Look around for the candle burning deal. Its fairly small cube, so you might have trouble. Just keep an eye out, pick up a torch from the entrance to the ruins, and examine a bit more.

Good point about lighting and also re: making sure you've truly been given the quest. Btw, I'm 99% certain the cube is on those shelves to the left of the door; might be the 2nd or 3rd shelf from the bottom.

is not the one Im in obviously. There are no shelves to the left of the entrance. There are two crates to the left, three kegs to the right. And the shelves in the main room are not that tall, I could see everything on them without jumping. Any ideas? :)

There are a set of shelves on the left side of the room, in the corner near the door. The Puzzle Box is on the second or bottom shelf... and it's almost the EXACT same color as the rest of the shelves.
Make sure there's no glare on your monitor, crouch down, and look VERY closely. It's there, but well-hidden.
Actually, it's probably the most-well-hidden object in the game.
Try it one more time and repost if you still can't find it.
