I'm still fairly new to the game (lv15) and this was the first question i asked to so i don't mind returning the favour -
The Morag Tong secret headquarters is in the arena canton its entrance is a trapdoor that can be found in one of the side rooms of the storage area on the 'arena canal works' level.
There are a few locks and traps the worst of which is a level 50 lock which needs to picked or magically opened.
