Preferably empty. I used up the one I, um, acquired from the mage guild in Balmora on a ebony Sword of Transferring (absorb health 20-33 pts on touch), and filled the empty one I got from somewhere in Vivec with a Golden Saint. I need some more to capture some Dremora Lords.

Look in daedric shrines, in peoples houses (especially wizards on the east coast), smuggler caves... everywhere. There isn't a set place where you will find lots and lots, they are spread out. Don't bother with Dremora Lords if you can catch Golden Saints, as they wont be able to give you constant effect enchantments, and if you dont want constant effect, the charge will be smaller than a Golden Saint.
If you want a soulgem that is reusable and is equal to, or better than grand soul gems then go do Azura's quest. [spoiler]Find Azura's shrine on your paper map (SE corner of the map) and go talk to her statue. She will give you a quest which gets you a reusable soulgem capable of capturing Golden Saint souls and better[/spoiler]

azura's star is reusable?!?!
I guess, well, it IS a daedra quest, so the item couldn't be as useless as a one time soul gem lol

if by any chance you have a good sneak ability there is a grand soul gem in balmora in the top floor of the mages guild

The Enchanter in Vivec has one on his table. He's got a nice assortment of that stuff. If you travel around other Mages guilds I think you can also find some more.

There is a smugglers den between gnisis and ald velothi which has a couple of them as well.
