I do this only, i only install the official patches, since inevitably new unofficial stuff will come out... for instance a total conversion (deus ex) or fixes (ToEE) or a new engine patch (morrowind, scummvm, arx fatalis) or texture replacements (thief, ss2, etc).
It's the most flexible way to keep a (non DRM'd to hell) game digitally, and now i'm kinda regretting i didn't follow this rule with thief (i installed texture replacements and ddfix), since i'm going to have to reinstall.
I'm going to wait for tafferpatcher and tfix though, don't want to do all that patching manually.
