We know that J.C. isn't missing throughout the WHOLE game, and you do eventually find him. And we know that Ion Storm is doing "something weird" with that whole choosing-which-beginning thing.

In each ending JC is pretty much MIA in the aftermath of each ending.
Merge with Helios: I don't think an AI/Human hybrid will be in the spotlight seeing how he can easily be shot and killed and AI that would save humanity would be lost.
DarkAge: Tong might imprison him seeing how he knows too much or perhaps JC sides with him and becomes powerful.
Illumintati: Needless to say you can't rule with an invisible hand if you are in the spot light.
Each of these endings still remain constant with the the fact that it's been said that JC will be either friend or foe.

No way!!! Chooseing which ending was used!!! They might as well make three unique games. No way will they do that. I mean think about how much programming would be needed, they didn't allow you NOT to defect in the first one for the same reason.
I do hope that the merged AI/JC will be picked. I think it would be great to see evidence of JC controlling everything. especially if you played Non-lethally, Doors open for you "magically" (JC), bots don't attack you etc. I could EASILLY believe that. The illuminati thing however is a REAL possibility. You go through "The Order" compound killing/stunning everyone, until you come to a door with two mean arguing behind it, (JC and Everret) you come in and you choose a side.... would be cool. either way, I can't wait for dx2.

there is one more ending that Ion Storm could have considered. It is for JC Denton to join up with Bob Page. Well I know, when Bob Page said Denton could have the whole Verslife company or the whole Europe continent just because Page would say anything to finish his argumentation project then killl Denton when it's done. But what if both Bob Page and JC Denton changes their minds? Because it is a "very" big job for a single man to rule the whole earth. Either one of them could uses a very powerful ally or partner to share and sopport each other and lighten their burden? Bob Page has already have a more powerful image in people's mind then the Illumati.
o, BTW, Because I believe power can corrup a man's mind, if the ending Helio and Denton emerges is choosen, then Denton would probably become just another version of Bob Page. After all, Denton is just a human, he could make a mistake of judging people and give a wrong discretion and cuz a catastrophe. or he just has too much power and no one is avable to tell him what's right and what's wrong.
