I'm getting mixed messages from 2...no, actually, 3 different audio logs about Malone. Some portions of audio logs from 3 people:
[SPOILER]Martin: "They hit us six hours ago. Malone, the OSA spook, tried to take one of things out with pyrokinesis attack, but it didn't even break stride. Then it unloaded both barrels into his stomach." (I assume he's talking about a mechanical target?)
Sanger: "Malone's dead. I was just talking to him and this... cyborg came up behind him and..." (Cyborg assassin?)
Croker: "Simpson, Malone, Chandara, and Perez are dead. At least those are the ones we know for sure... Those bastards sabotaged the meson acceleration coil."[/SPOILER]

Malone's a very strange character. It's hard (for me at least) to sort out the events concerning him (guess I
could look at the audiolog days, but I'm too lazy LOL).
The "both barrels" line sounds a shotgun is being described. This seems inconsistent with Martin's statement, because Shotgun Hybrids are highly vulnerable to incendiary attacks. Perhaps an Assassin with a rifle (I'm told they wield rifles in SS1...so maybe one of them used a rifle off screen)?
I heard somewhere that Malone used QBRMs, which could explain why he shows up so many times and after apparently fatal experiences.

Then there's McKay who's just as anamolous. He looks
exactly like Malone except for his blue Command uniform. I can't tell whether "McKay" is an alias used by a "resurrected" Malone, if the two are twin brothers, or if the two are merely doppelgangers of each other.
....
Oh wait, elucidation...right.
Guess I wasn't real help; I just open another can of worms.

I always thought that
[SPOILER]the bot Sanger refered to was one of the 'osama' bots and not an assassin. Isn't that log found in the cargo bays? Could it be a maintenance bot? :confused: [/SPOILER]

I'm pretty sure it was talking about a cyborg assassin.

Maybe the confusion here is because of the word cyborg. A cyborg is creature that combines organic and mechanical properties. The midwifes, assassins, and the player himself can be considered cyborgs.
Maybe Sanger misused the word?

Could be cyborg assassin or midwife.

Does it say that Malone was killed by the meson acceleration coil? How far apart are these logs? Each log is by a different person so it's possible they're different perspectives/accounts of the same events.

I'm thinking that Malone, Sanger, and Martin had all met up and were planning what they should do next. While talking some kind of cyborg manages to sneak up on them. Malone sees that something caught Sanger's attention and whirls around seeing a cyborg and lets loose a pyrokinesis attack. The attack doesn't phase whatever is coming after them and it quickly kills Malone before anyone can do anything else. Seeing that an OSA agent just got killed like he was nothing, Martin and Sanger freak out and run as fast as they can anywhere but where they just were.
As for Croker's side, there could have either been another person that was there when Malone died who went to the Rickenbacker looking for the UNN to help. Or there could have just simply been more than one Malone assigned to the Rickenbacker.
No matter what, unless someone who wrote the stuff says something, anything that we come up with is just speculation.
