I stopped playing Morrowind for a few months and have recently started up again. I talked to Caius Cosadus, who told me I needed to cure a corprus disease that I had. Strange thing was, there was no indication that I had the disease (no red box in the corner), only Caius telling me to get it cured. I wasn't sure what I was supposed to do so I looked it up and found out about Tel Fyr (with the sorcerer who can cure it). I went there but he didn't give me any dialogue to cure it (he wouldn't even acknowledge that I had it at all). Finally I just used a console command to complete the quest because I suspected a bug. Then, on the following quest, I got stuck again.
So I went back on the internet and found out that there were 3 Caius quests that I hadn't completed - there were no mentions of any of them in my journal. So I haven't completed "Ashlander informant", "Urshilaku Camp" and "Sixth House Base". Caius is gone, and I'm missing key information that'll help me continue the main quest.
Is the game ruined? Can I still go back and try to complete the quests? Of course Caius will still be gone, but is there any way I could maybe do the quests and then use commands to update the journal? I suspect that a few mods I installed screwed up the game, but I have no idea exactly what caused him to think I had the disease in the first place. This game has a lot of hours in it and it'd be a huge shame (not to mention a colossal waste of time) to quit now. Any advice would be appreciated.

You could try the "back door", to the main quest. This involves killing Vivec, getting a broken version of a vital artefact, and having a certain character beneath Tel Fyr fix it for you. Then you complete the last few sections as normal. There's much less story development this way, so it's really just there as a backup in case something goes wrong with the main quest.
Or you could try fiddling with console commands... if the story itself matters to you this might be more satisfying, but you'll have to wait for someone else to fill you in on how that works.

[SPOILER]Not sure if you've done this or not, but you can still pick up the Neravar ring as well. With it, the Wraithguard, and the two needed weapons of destruction, you'll be ready to go! Though you also don't need Wraithguard. I beefed up my char and, admittedly, used a lot of potions.[/SPOILER]

I was under the impression you could theoretically run to Red mountain, grab the two weapons and smash the heart in at any time. You just need wraithguard to be able to wield those weapons safely (unless you alchemy-exploit to make super-potions or something), and thus most of the main quest is just a path to getting your hands on it. I know what the ring is, but is it actually essential?[/spoiler]

So what, exactly do I type in order to make an entry appear? Is there a way to erase entries that are already entered (along with the events that go with them)?

The Title is the journal entry name, so you would enter something like:
Journal, "A2_1_MeetSulMatuul", 10
The value determines how much has been completed, so you'll probably have to look in the CS for the values. 100 usually means it's completed.

I figured it out, using the CS. I've been entering the intitiation journal entries and then completing the quests. Everything doesn't always add up entirely (mainly because Caius is gone), but it seems to be working alright, and soon I'll be caught up to where I should be.
