It may be not framerate itself, but your CPU dynamically changing its frequency. Something like Cool'n'Quiet for AMD (I don't know how Intel calls it). To disable it, use Intel utility or choose "Always On", "Presentation" or "Max Performance" power profile.

I have noticed something weird with Thief 2 and choppiness some days ago. When I play Thief 2 or any fan mission, the game gets a bit more choppy as soon as I read something that is not displayed as on-screen text, e.g., a book. I have not looked much into that matter, but first experiments suggest that it's something which does not vanish even if I re-install the operating system and Thief 2.
I have not tried ddifx or anything else yet, haven't used fraps to measure the FPS, and I have not noticed this problem on any computer before, but I don't have much time for that now. I have not re-read the FAQ yet, either.
Makatak, reboot and play a fan mission which gets choppy on your computer and check whether it occurs only after you read a book (or other readable). If this is the case, we may have the same problem here and possibly can find out what's up.
If not, then I'll have to find out what's wrong with my computer or its drivers on my own (or at least in another thread).
