Do you install Fms with FMsel?
If yes the problem is FMSel copy the FMfiles not in the gamefolder. FMSel use his own folder. Now the game use the watertexture from both folders (the gamefolder and the folder FMSel create).
You need to copy the watertexture from your gamefolder (for example c:\games\dark2\fam\waterhw) in the folder FMSel create (for example c:\games\dark2\fms\fam\waterhw).
You need to do that by every FM where the waterhw folder is in the zipfile.

OK I got the water to stop pulsing by doing complete clean up of all the folders that was suggested in the Thief1/2 faqs. Now the water is clear!!:D;)

Although this breaks the immersion of some FMs that use custom water. DrK's new Halloween FM is a good example of that.
There's a way of overcoming this, and it involves copy-pasting the 19 frames or so of water animation several times so that it is larger in count than the newest water textures, and editing the settings appropriately. Someone who has access to T2 files can explain it better I hope.
