When I go into Mebestien Ence: Trader's shop in Peligiad I get an error which says:

If I say no the game exits, if I press yes it seems ok I suppose but I haven't ventured further.
Is this a known bug?

No. I haven’t heard that one before. Most times you encounter such an error message or a script running, choosing [No] will exit the game. Choosing [Yes] will not likely solve the problem (script may be ignored by engine), but Morrowind will continue to run.
I am not certain what ‘Trying to RunFunction on index greater than function count’ actually means. I have examined the mod in the editor; I suppose ‘Script lgnpe_pela_enccamulet_sc_01’ is meant to read: ‘Script lgnpc_pela_enceamulet_sc_01’. This is a script on an amulet given to the player at some point during a quest. It is a simple script that assigns a value to a global variable depending on if the player is wearing the amulet. It is difficult to imagine how it would fail to work so I am inclined to think that this is an anomaly that might not re-occur next time you run the game.
Try loading the game again, and enter Ence’s shop. If the error message does not display again, it may be as I supposed. If you do see the error again, click on [Yes], and gather some data.
Open the console (~) and type: show lgnpc_pela_glob_enceamulet
Report what the value (or error) it returns.
It is possible that this is the result of a corrupted save (I hope that you are not one of those people that use quicksave all the time–although this is not the sort of script that is likely to be derailed by a quicksave). Do not waste your time loading an earlier save until you close Morrowind and reload the game. In my experience the script will be disabled and will not report an error hereafter. See if an earlier saved game will enter Ence’s shop without triggering an error. If it will, then your most recent save is corrupted in some way. Using a third-party utility like Wrye Mash to clean your save might solve the problem.
If the problem persists, I will need additional information from you:
The version of LGNPC Pelagiad that you are running (version 1.06 is the most recent release).
The value of the global variable lgnpc_pela_glob_enceamulet returned by the console.
The circumstances of the game (is this the first visit to Ence’s shop; if not, what quests have you performed (and the order) for Mebestian Ence; have you met Jernelle yet, have you met Grandfather Ence yet; has the latter given you the amulet in question?). Please be detailed.
I think your situation is the result of an engine anomaly (I nor anyone else to my knowledge has reported this problem), but with the right information I may be able to fashion a patch for you to keep your game moving forward, but check the quick-fixes first.

When I got the error it was after I had gone into Peligiad for the first time and I had only spoken to Adanja and then I think I went straight to Mebestien Ence's place. I hadn't done any quests at that stage.
I did restart the game and try again a few times (I wanted to take a screenshot but I couldn't even if I enabled it in morrowind.ini) and I just today tried again but the same error occurred (I have done the 'quest' to tell the barbarian of the love of the woman in the tavern and accepted the quest to find out more about the Ashlander).
Yes I am someone who quicksaves a moderate amount but I'll try to stop doing that I know it's kind of cheating :( ). And I use loading zones to avoid enemies :(
Before and after entering the shop (for the first time!) I got lgnpc_pela_glob_enceamulet = 0.
I am using the latest releases I assume since I only just downloaded them all from your website.

To me Vivec represents everything bad about Morrowind. Superficially beautiful landscapes/graphics but completely boring, pointless, dead as far as gameplay is concerned.
