I'd tried it with headphones as well, and nothing is muted... but on the system tray I found a program called "Sound Effect". There was a speaker test, and it worked... each speaker made sound, and from the computer. So it is hooked up correctly and can receieve information from the computer; just not from the internet, or a media player, etc.
In the Device Manager, it lists a bunch of programs (listed below), but doesn't indicate which one is being used to make sound. However, the diagnostics each say they're working properly.

I regret to say I'm not sure how to figure out whether it's tapped into the motherboard or the sound card.

Which OS are you using? If XP then go to "sound and audio devices" in the control panel. If Vista (and 7?) just go to "sound". Find what's being used as the default playback device and try changing it to Realtek audio. If it's already set to that then try the other available options while playing a sound file or video in the background.
