Today I did something that messed up my game thoroughly:
the first time you go to Versalife, you can only visit Level 1. The Level 2 elevator is protected by a non-pickable, non-destroyable door and keypad at the end of that suspended hexagonal tunnel (which is awesome btw).
I remembered the code for the maintenance door in the Canal Road Tunnel (55655) from a previous game, and for fun I entered it. Suprise! The elevator opened and I could go down to Level 2.
At first I didn't really notice anything was wrong, but the door from level 2 back to the elevator was blocked by a big, fat, "LOCKDOWN" blastdoor that you cannot destroy (I started outside the elevator). So this is a one-way trip.
You arrive right above the place where you emerge if you go through the maintenance tunnel and fall into the well/sewer.
Everything on Level 2 was functional, and I went to the UC. In the entire level 2 I never got a transmission from Tong and didn't have any new goals, but I still followed everything: download the plans from pc, go down to the UC.
Strangely, even Maggie Chow was down there, and she came running up towards me, but the conversation didn't start. She just said the lines from her apartment "Please leave now" "I think you should go".
I still killed her and destroyed the UC, then escaped through the tunnels below.
After the first loading screen, I suddenly DO get a transmission from Tracer Tong, the one about the molecular layout with the special number significance. So at this point I have two primary goals: "go to tracer tong and ask about the virus" and "find the schematics for the sword" (I hadn't done this yet).
But when I went to Tracer Tong, no conversation occurred. So I went back into Versalife, the normal way and accessed the schematics. The guards became hostile and I escaped. Now I went to the Temple, had the Triad-peacemaking scene and such, then went to Tong: I now got 3 conversations in succession: the one about getting the sword schematics, the one about the virus and the one about the UC.
At this point, Jock landed and I could leave, but I had gotten a new goal from Tong (the one for the second Versalife mission) which I had ofcourse already completed.
So now I thought: perhaps I should go back and do the mission again, then it might check off. Down the maintenance tunnel, into Level 2. Into the UC room, on the walkway.... and I suddenly notice I have no way to get down at all because the entire mid section above the UC was destroyed ;).
Very weird... I just reloaded and continued with an unchecked objective and having done 2 missions in 1 ;).
I just wonder why they gave the player the oppurtunity to go down to Level 2 from the first mission, especially because you cannot go back. Perhaps in an earlier version there was no such restriction and you could normally go all the way down? Or perhaps this is done so that you can complete the 2nd mission by going through the Versalife building again (crazy ;) ).

O.O Sounds pretty complicated, but I think I get what you're saying. The game designers were going for realism and all, so you can actually get to places you're not supposed to have still have the game working fine. (A perfect example is that other thread over there about Jock in Battery Park.)
But things like what you did probably weren't expected, or maybe they were, but missed. You can't get into the Luminous Path compound before you get the code from Gordon Quick. The code is pretty easy to remember, and when I tried to get in the next time through DX, it wouldn't let me in. The code was probably changed so you couldn't get into the Luminous Path compound before you were supposed to. You'd think they'd have changed the codes for Versalife too...
