No need, you just change the "Next Item" and "Previous Item" in your Profile's key bindings to be whatever you prefer.
Edit - sorry, I'm being stupid - you can change which key does the "Next Item" in Thief, but you can't change the binding between TaffinMouse and thief. Maybe the author could have a config file with the keyboard characters you want to bind?
Edit 2 - After reading the TaffinMouse thread more carefully, the author provides a fix for this in the last post (11th November 2009).

Don't think so as the Readme file says it looks for Thief.exe or Thief2.exe, nothing about the System Shock exe file. But doesn't SS2 have mouse wheel support like Thief 2?
