I m far away from discovering those things, but about the robots: What about a hidden "sphere of power". I mean either magical or partly mechanical. The dwemers lived in the region of red mountain. So why shouldnt they have "build" something, that is emitting signals to the robots. I mean take a look at different literature in the real world (whats that?). Atlantis should have had some form of that power. Or one of the old enterprise-series, where they land on a planet, civilisation extinct and only a infected computer is generating holograms that attack them. This seems to be a hightec version of the dwemer-thing.
Why shouldnt they be ghosts ? Dead is dead. Some of them sure will have died bevor the war. And obiously some of them not in the sleep, or else their soul would not need to haunt. ;) And depending on the few dwemer-ghosts you (at least i) meet, this seems resonable. (The others might have gone somewhere else - other plane, transmuted beeing, higher form etc)

OK, you cannot destroy the Heart, since it is the 'Heart of the World'. The process you perform on the Heart severs the link both Dagoth Ur and the Tribunal had to the Heart. Basically, this means that Dagoth Ur is no longer a 'god' and can be killed. (The same can be said about the Tribunal.)
And the Heart isn't destroyed, only banished to places unknown...
