Well, maybe Goggles is actually stuck in SHODAN's world. Shooting the screen was just a waste of time. He's traveling in SHODAN's memory of the Von Braun, but he thinks he's in the real world. When Goggles finally wakes up, he has been totally transformed. He is SHODAN, more or less. But SHODAN couldn't ever use the faster-than-light drive to modify reality. As soon as he killed The Many, SHODAN didn't need him anymore, so she took over his interface and put him in a coma somehow. So Goggle's mind is stuck deep inside the body that SHODAN now controls.
But the escape pod..
Maybe SHODAN took over Tommy the same way, too. Maybe Rebecca doesn't get taken by SHODAN because she goes into cryo first. But now that SHODAN has Tommy and Goggles, she can take care of Rebecca. Her experiment must continue!

I think exactly the opposite. If there is no SHODAN, that's not a System Shock game. I must admin though, that SHODAN shouldn't live forever, she should be finished in SS3. It would be annoying, if SHODAN could live for an SS4 and SS5 too. Or designers must be really smart to not ruin the SS spirit in this case.
