It's an interesting phenomenon, I've yet to encounter a house IRL built like that.
Maybe it's to allow for better heat circulation through the house.

Wasn't that in the casing the joint level in T2 anyways? Granted it wasn't until the very very top level you saw it though.

Yep, and as long as Thief 4 also has it in one instance there's no problem.
I just fear it will be repeated and become a regular part of the game, like in Dishonored where stealth often equals higher ground.

There's nothing wrong with Dishonored's approach to stealth. Deus Ex uses a similar approach. Line of sight IMO is more realistic than being completely invisible standing in the middle of an entryway because it's dark while the rooms on either side are fully lit.

I never really felt like Garrett's ability to do that had anything to do with realism and was just a special ability (magical, perhaps) that resulted from Keeper training. Sam Fisher's ability to do that, on the other hand, is kind of wtf.

If buildings didn't have exposed beams running through them, where would you string your ethernet cables?
(Also, as Renz mentioned, attics are basically man-sized rooms that run the length of a house over the roof's support beams.)

Some portions of the city design in this video sorta reminded me of the first mission in the 'Night in Rocksbourg' series of missions by DrK.
Far more optimistic after seeing unedited gameplay footage that doesn't have annoying narration over it. It's looking better than it did in the previous videos I've seen. Here's to hoping it's not terrible.

I'm curious, have their been any AAA story based games recently with many non-linear levels?

They do it's just not high enough on their priorities list to have large non-linear levels. Most likely because of their target audience.
