We are all Thief fans here but do you have any annoyances? Here are some of mine.
1) That the pick up and use item commands use the same key. The number of times I have gone to pick up an object on a table only to find myself throwing a mine or drinking a health potion. Or holding up a a key instead.
2) When swimming up to the surface you often break the surface then go back down again, and have to swim up a second time.
3) Trying to put a body in the corner but he just won't do it and keeps grunting.
4) Lockpicking that requires you to be just close enough to the door so that when you finish and it opens it hits you and only half-opens. You need to put the lockpicks away, close the door, then reopen it so it will open fully.
Little niggles I know. Just wondering if anyone else shares them, or has any.

I bind put away item to the mouse wheel button. It's an ingrained habit to pick up (mouse 2) / put away (mouse 3) Again with a picked door...open / put away / open.

Noticing a guard with their back turned and hesitating in case they turn to face you if you move out of the shadows. Five seconds pass and you kick yourself because it would have been okay, but now you've waited too long, so you sit there waiting for the cycle.
That's less a problem of mechanics, and more about formula.

Slippery ropes.
Chests containing junk.
Spider butt-vision.
Unavoidable ghost busts.
Tracing the courier.

Going down the ladder, that's pretty much the only thing that annoys me.

Undercover, and the neutral AI in general.
Mantling:
Mantling onto something with a jagged edge and getting stuck.
Making a loud landing clack noise as soon as Garrett's finished mantling on top of something.
Hitting an edge too high to grab onto it, but just too low (i.e. ankle-height) to actually land on top of it.

0) The protagonist who is impusent, cowardly (first he begs the keeper, then offends him), ungrateful, greedy ("that WILL be MY new sword") thief. Because i'm old-fashioned and don't like all the new media where souteneurs, gangsters and so on are shown as good guys, "they just have problems we're to help with".
..) Killing god and later Viktoria.

When you're going up a rope, get to the top, look around, and all of a sudden you're halfway down. Happens a lot in T2, not sure if it occurred before New Dark though

When guards or other characters fall backwards. Seeing them floating makes my eyes bleed.
Not being able to walk in the streets of Life of the Party and make my way up again. Yes, I´d like to cheat that way in that mission.
