I find it weird that the game crashes during the loading screen after I complete the training mission, it crashes on the "Castle Front" mission even with the Sneaky Upgrade installed. Why is that? No error message is shown at all. Just crashes back to the desktop.

It may be that it doesn't crash as such, but fails to restart properly at the level transition. (With T3, the game exe will restart itself every time there's a level change or load.) Edit: But you do see the Castle loading screen? In that case the new instance must be launched OK.
The first thing to do is to properly reboot your computer (if you're normally leaving it suspended) and then disabling any virus checkers before trying the game again. (AV seem to hate that exe restarting thing...)
Also, try changing the 'direct load' option on the tweaker's Troubleshooting page.
You can also try reproducing the issue, then post the Sneaky.log here (in code tags please).
Edit: Also, try playing through the Inn a second time to rule out that it's some one-off game engine issue.

I can load save games just fine and play the Inn mission. But when I play the "Castle Front" mission in the hard difficulty or just leave it as it, it will still crash. Yeah, I'll check that out then, thanks. Update: I enabled and disabled the direct load function and the game still crashed during the loading screen. Ok, I played the Inn mission a second time and tried to load the "Front Castle" mission using the hard difficulty which is the difficulty I want to play, but it keeps crashing back to the desktop. I had the "Direct Load" option disabled this time. Hmmm, this is weird. The "Direct Load" option either enabled or disabled doesn't affect the game to behave differently.

'Direct load' skips the use of IonLauncher.exe in order to get the new instance of the game up and running. So it would behave the same, except for maybe being a bit faster. Unfortunately there's really no difference in fullscreen, but if you try it in windowed mode you'll probably find it's a bit faster and cleaner.
At this point it's likely something is weird in your game install. If you have Steam, then uninstall the SU, let Steam verify the local files, then reinstall the SU. (Without Steam you may want to reinstall the game. In that case, also uninstall the SU first.)
You can still first post the log, though, it may provide some further insight. Better set the level to 'Dump' first.
Btw. are you on SU 1.1.9.1 or the beta?

Maybe loading the game in windowed mode would be better and then I can switch it back to full screen after it loads. My install of the SU is installed properly and I do have Steam installed with the game installed on there. I am using the latest SU version 1.1.9.1 so, It's weird that I'm experiencing a crash with the latest update of SU. I'll try it in windowed mode and see if it does crash again. Update: Even in windowed mode, it crashed again. Could be something in one of the game files that's not properly working right. Editing that messed up file can fix it? I'm not that good at file editing any game file that could only break the game even more.

This is why I suggested letting Steam verify your local files. Do remember to uninstall the SU first, because Steam will clean out anything it doesn't recognize. I forget how you find the verify function in the Steam client, except you right-click on the game, select some item, then look for "verify game cache" or similar.

Ok, yeah that's probably the best way to fix the issue without guessing. I'll just backup my save game files first before cleaning up my Thief Deadly Shadows game and the SU so I don't lose them completely after fixing it. Yeah, you are correct. It's in the game properties section.
