Actually, I meant "Press X to swim from Point A to Point B." Just like completing a jump that has no risk of falling, this is swimming with no risk of drowning.

Oh no, that would be awful. Surely they wouldn't do that. An auto swim would be ridiculous.

"Press and maintain the X button to swim to point B"
"Cutscene in which Garrett is shown going to dive"
"Screen fades to black"
"Cutscene in which Garrett gets out of the water"
"Garret looks at his tentacle hands and then falls to death"
GAME OVER: You were killed by pyranhas !

More "Press X to play movie until next gameplay section where you press X again"

I am also not worried about Burricks or swimming. (Burricks in particular have only been in 1 out of 3 thief games, so I think it's a bit rich to complain about them.)
That said, I do think the ability to actually swim in water adds to the atmosphere in a way which just wading through the sewers doesn't. It's all about Garrett moving through the city in ways which are unusual, taking extra lengths to acheive his goals. Ankle deep water adds to the atmosphere of your surroundings. Actually swimming through water makes Garrett and the player look like better thieves, even if from a gameplay point of view you're not doing anything special at all.

Something that could enhance the game's atmosphere are platforming sections, and I'm not talking about ordinay platforming, but using the new hook gadget to get in higher places or rope arrow swinging from one point to another, somehow like in The Dark Mod tutorial level

I've always thought that the extremely casual treatment of swimming in many games seemed inappropriate. There's few if any consequences to getting thoroughly soaked.

Half related tangent: one of my many aborted thief fan missions was a proper stealth mission set underwater, with the player sneaking between pockets of air*. The dark engine wasn't really built for it, though. I do think you could do a very distinctive and interesting stealth mission set underwater if the engine properly supported it. You get the time limits which of course have a huge impact on stealth gameplay, plus the free 3d movement.
* The idea that you can break into some long forgotten sunken city and still find pockets of breathable air everywhere is terribly unrealistic, but who cares!
