Perhaps a bit late to be helpful, but my guess is you probably need to run the installer in the same wine prefix to fix this problem. In Heroic, you can do this easily by clicking the options menu for your game and using "run exe on prefix".

Not late at all. Still appreciate some input. I was too busy in the meantime so I didn´t do further testing on my Deck. I don´t know what Heroic is, I guess I better ask later when I have the time for the Deck again, which ATM isn´t the case.
Also thought about lending the ROG Ally from a friend, let´s see. Since my convertible died some weeks ago I want a portable Windows device again, and if it can handle games, I don´t mind.
But time will tell.

Just wanted to jump in here and maybe add some learnt information to get Thief games running great on the Steam Deck. To start off, windows devices will be easier with the community patches working without issues. but it's not the same as having everything work with the official steam deck.
Thief games (1,2&3) do not really work natively. you may find that Deadly Shadows may launch with proton, but none of the video's work so they are just skipped. which is not great.
What you'll need to do is exit to desktop and us Lutris to install these games, particularly deadly shadows. the only way I could get the game videos to work was with lutris using the GOG version installer. Then adding that game to steam as a non-steam game. This same process can be followed for all 3 originals.
when you go into lutris you can run an exe in for that game, which would be the Tfix and Sneaky patches for each one separately. Lutris creates a windows file structure for each game installed and even creates services and such that games need. the game thinks its running on windows.
Alternatively for thief 1 & 2 (even the steam version of deadly shadows) you can use bottles. an app that will let you create your own windows environment for installing windows software. once you create this environment you'll want to add a steam install location. in order to make this work, you'll need to go into that file structure, local C, then add "steamLibrary/steamapps/common" folders. just like any other steam install location. Once you do this, you can go into steam, and add an install location. You will need to navigate to your bottles, and windows environment, what ever you named it will be the folder name, and navigate to the local C and steam library folder. Add this steam library folder. Now you have two locations on your Drive that steam can natively install games. you will install both Thief Gold and The metal age to this alternate steam directory.
Once you do this launch bottles again, there is an obvious option to run an exe in your bottle, do this for both Tfix patches (thief 1 & 2) once they are installed. boom. Thief gold and T2 work natively on the steam deck. But Deadly shadows videos will still not ever work. You can install the sneaky patch, but the videos are always going to be a no go.
Also you will want to get Proton GE installed.
Once you have all three games on there you can set TDP to like 8 watts and the battery will last like 5+ hours on the steamdeck oled playing The OG thief Games.
