On your opinion, what is the most dreadful and depressive place in the SS2 from where you would like to get out as soon as possible? As for me, it is Cargo Bays.

I love the Cargo Bays. My least favourite place is the BOTM. Not because I find it dreadful or depressing. I just don't like it.
The place I fear the most in the whole Shock series is still Beta Grove.

The place that always fills me with dread is the Rick in SS2. Not because its scary, because it breaks my heart when I remember how unfinished the levels were and how much better/longer the SS2 experience could have been!
On a military ship, the grunt huybrids should have had better weapons, more accurate AI and been a tougher fight.
Then you have, upgraded defence turrets, harder hacks, etc, etc.
such a waste!

The cargo bays- not because of ambience, but because one of SS2's big selling points for me is that, unlike Doom 3, it is scary without resorting to making everything pitch-black. The dark, enemy-filled cargo bays that continually spawn maintenance bots while I desperately search for logs (needle in a haystack) just piss me off.

The crew quarters on Ops are underrated, probably because there's not much plot-critical need to explore them. But that constant oppressive background hum, all the abandoned apartments, the spiders and cyborg assassins.... eek.
Of course, now I've played SS2 too much and it's completely ruined. I can just charge in with my trusty wrench and kabong my way through the entire map. Feh.

The most disturbing level for me was Hydroponics, although I liked the gameplay, but I didn't like being there in the sense you mean. The unholy organic-ness of it got to me, whereas the BotM was a little too over the top to sink in that way.

Tossup between the Cargo levels and the Ops levels.
The atmosphere in the cargo holds was perfectly spooky. No question about that. Between the dim lighting, broken lifts (including the "oh ****" moment if you summoned the Maintenance droid), and all the dead people I got pretty spooked. It was sad enough seeing groups trying to do maintenance that got ambushed - but the people who tried to hide and died in dark, lonely corners really got to me.
On the Ops deck - creepy cyborgs with those godblessed throwing stars? Bad enough. People murdered in their beds? Even worse. The ghost scene in the mess hall was icing on a very big cake.

I've got to add that Rec really got to me. The big open area by the Command elevator (Oh shit, I can see dozens of enemies from here) and the garden (Cramped corridors + midwives) tend to give me the chills.
Personally, I think the Midwives are the scariest monster.

waterfall is teh scary :D
