The only way I can interpret that the Dentons had alien DNA was JC's line just near the start of the game, right after Jaime says something to the effect that "The technology we used to make you are about to be released to more common use."
JC responds, "Just so long as I don't turn green and grow a pair of antennae, right?" Or something similar.
It'd make sense if we were told beforehand that JC had alien DNA. But the line really can't prove it.

Hm, this is all very interesting. When I played DX:IW however, it implied the Grays were just genetically modified humans used to test the Denton technology and were not actually alien at all.
Did I just misinterpret when was said or was the storyline changed? I hope it wasn't because I find the alien angle much more interesting.

Where did you hear that? I:W seems to carry on all the storyline so they wouldn't have changed it, although I can't remember hearing that.

The plot of both games makes it pretty clear that the Gray's were the result of genetically manipulating monkeys with cow DNA. I don't think the organ they have to generate a radiation attack requires alien DNA any more than the Greasel's ability to generate corrosive spit requires alien DNA.
The origin of the fusion reactors is a mystery. What is clear is that they pre-existed MJ12's takeover of the Area 51 facility so the MJ12 scientists don't know how to operate them. The email from Dr. Lundquist suggests that much of the information, data, and technology acquired at Area 51 during 20th century covert research programs was lost. So the origin of the reactors (alien or not) is probably just as much of a mystery to the MJ12 guys as anybody else.
The Denton's are genetically engineered humans, created by MJ12 to accept the nano-augmentation architecture. Nano-augmenting an ordinary person is difficult. Bob Page has to undergo a massive gene therapy procedure before he can be modified. By the time of DX:IW, nano-augmentation has progressed to the point where a certain subclass of the population whose DNA is deemed to be compatible can be nano-augmented. ApostleCorps scientists are working on a new universal nano-augmentation architecture which will be compatible with everybody.
