I have just completed Deus Ex. I was wondering what the other endings were like. I joined the Illuminati but what happens when you blow up area 51 or merge with Helios? Gary Savage mentions another ending, but theres no secondary objective about how you do it???

You need to do different things for every each ending you choose.

it's not that hard. Just hack the computer like Helios says, flick the switch that tong wants to do, and then you go back to the previous part area 52 and either go to helios or go to the place tong wants you to, where you flick a few sitchs and press a button.
Not that hard.

There is no other ending, Gary is just saying that there must be another way with respect to Tong and Illuminati endings. Helios is that other way. They have implied that they planed more endings, but they also planed for Gary to be dead, so this was most definitely only ever a reference to the Helios end.
I assume, perhaps incorrectly, that you are talking about the line “There must be another way...” The full text is:

What I meant to say is yes I know how to do the endings, but I want to know what the final cutscenes for Helios' and Tracers endings are. You know in the Deus Ex maps folder it says endgame 1, 2,3 and 4 - there must be another ending.

Endgame 4 is a little joke/easter egg thingy.
[SPOILER]You just see multiple angles of a disco dance-floor, with all the female characters in DX raving.[/SPOILER]
It's not that spectacular, but personally I think the music is great.

you have to enable cheats and then type a code:
[SPOILER]To enable cheats:Enabling cheats for Deus Ex involves editing a game file. Open 'user.ini' in the 'deusex/system' directory with a text editor. (Windows NotePad will do nicely.)
Locate the section marked [Engine.Input] and look for 'T='. After the = type 'Talk' so that your new entry looks like the following:
T=Talk
Save and close 'user.ini' and start Deus Ex.
Once in the game, press T. You will see the following at the bottom of your screen: ')> Say'. Press backspace repeatedly until you are left with only ')>'
Now type 'set DeusEx.JCDentonMale bCheatsEnabled true' and press return to enable cheats. You will need to repeat this last step each time a new level starts.
Alternatively, you can place the line 'bCheatsEnabled true' in the [DeusEx.DeusExGameInfo] section of 'user.ini' to permanently enable cheats.
Then to see Danceparty:cheats must be enabled, but no game needs to be running, i.e. you can do this immediately after the startup of DX) in the credits screen, this time you type "danceparty". Enjoy!
