This mission is designed in such a way that it can't be completed without reading the readables. (and even then it's still slightly confusing in my opinion) The procedure to make that not happen should be in a readable in that room or in his quarters, but I'll provide an outright spoiler below.
Major Spoilers:
Go to the upper level and turn the valve that feeds sap into the machine
Destroying the machine: Throw/drop a holy item into either one of the portals. There should be a holy water bottle in a previous room, but evidently many holy items or objects work

The map is
small, but the many routes and complex design makes it "bigger" and more confusing. I made screenshots of the places where the pieces fell while the cutscene, but even this way I don't have any idea. I don't recognize the places, except the corner at the Scrappers with the pipes. However, no piece is here. Where are the pieces?

Now I got
all of them. Where to repair? I cannot find a place near Tudor's quarters. There's only place to put back the repaired thing to the core of the machine.

Where is the
factory that I need to go to? The
map shows three factories but I don't see anything that will accept those shards.Edit: I found it, and I can't believe I missed that whole side of the building! :o

The place you're looking for is round the corner from the inn at the start of the mission -

Yes, try the railing at the top of clock tower. The jump is difficult without Speed Potion, so if You don't succeed, use it :) It's much easier this way :) And beware at the top...

This mission has provided a full DAY of enjoyment for me. LOVE IT.
I'm completely stumped though:
I need to get the stolen blueprint. I know it's in a footlocker, and there's a key hidden somewhere in the factory, but I have no idea where to look. Earlier in this thread someone mentioned the key is in the Scales department, but I've checked that place thoroughly and found nothing. Also, is there a hint for this on expert? All I found was a note from the captain that basically says "someone is a spy, and he's dead now." No names are named, and I can't think of where a readable could possibly be that I may have missed...
