I've had no incompatibilities either, all mods and FMs work flawlessly, I'd say XP and Vista are pretty even when it comes to SS2.
That doesn't mean you should upgrade though, for those of you questioning whether or not to upgrade; please don't. :<
It's highly unlikely that Vista is his problem.
EDIT: Oops, I meant Vista with XP compatibility, not Win98 compatibility. Though Win98 compatibility would be nice since it automatically starts my game with the second core disabled, too bad that the game crashes upon loading a saved game or starting a new one. D:

That's because you're meant to run it on XP
without any compatibility mode.

A friend of mine had taken my copy of the game to college with him, so I grabbed the underdogs edition, which would not load FMs (crash to desktop with error report) unless I had the compatibility mode set to Win98. :eww:

I use that too, but it works just fine without compactibility modes. (In fact, they seem to break it.) Aren't you just having a broken install, if it only happens with FMs and not with the original campaign?

It only happened with FMs, it ran the original SS2 campaign fine with and without compatibility modes, it's just that Win98 compatibility was required for FMs or else my game would crash upon starting a new one or loading a previously saved one.
It doesn't matter now though, that was about two years ago when I had XP, I'm on Vista now. :eww:
