Some objectives don't display when I load up an FM. The little square is there, but I have no idea what the objective is. Is this my problem or a universal problem that has a fix?

It's a common problem, can't remember the solution, maybe something about having the right main exe file. Threads on GarrettLoader should help you, as I recall them talking about the problem.
