Unlike some other FMs that I tried recently, that may have much better visuals and graphics (Keeper of Infinity), but suck big time and fail completely at gameplay, goals and progression, this one here is Thief gameplay at its best, and what it should all be.
Congrats on this release... Even after all these years :)

I just finished this mission and enjoyed it alot! :)
It started very boring with the hammerites but got alot better in the tombs. Loved to have to find the talismans and the riddle for the hammer.

Which version of NewDark and AngelLoader are you using?
Just in case: you're not clicking on "Play without FM..."?
Also, does this file exist: <YourThief2InstallationFolder>\FMs\TheStoneOfAlarus\strings\missflag.str?
If not, try to reinstall the FM.

I've tried doing the pressure plate puzzle like ten times and I know I'm putting the boulders on the right symbols AND making sure they're in the dead-center of the pressure plates but I get blown up every time.
Anyone else have this issue and/or a solution?
Edit: looking at a video online, the plates seem to drop down quickly but on mine, they're dead slow. Maybe it's an engine or FPS issue?

This is most likely an frame rate issue as high frame rates on modern monitors cause problems with pressure plates. You need to edit your cam_ext.cfg file in your Thief installation directory. Find the line that says phys_freq and change the number next to it to 60. If there is a semi-colon next to this line, remove it.
