Say your prayers..." didn't help at all, since I couldn't find anything in the chapel. And since apparently all the clues are for something AFTER that, they're not helpful either.

The first part of the clue was to direct you to the correct part of the building. The second part "gaze up at the heavens" cannot be done inside because the roof is in your way.

Try to use those two hints, but if you are still stumped:
Get onto the roof of the chapel. First, go to the North Gates and climb onto the low roof. You may need a few crates. There are some in the storeroom near the dining room on floor 2. If all of your other objectives are complete, the mission will end, so if you have an older save, load that first. Alternatively, quit the game and rename the file Thief2\convict.osm before reloading your save (don't forget to re-rename the file afterwards).

Anyway, now I've played all the missions, I there are some thigns I don't understand about the story:
- What's the deal with the holy water? I understand they're supposed to carry over, but what for? There's nothing to use it on in mission 3.
- In mission 3, what's the deal with the creepy disappearing writing on the wine cellar wall and the two dead bodies in the basement one of which disappears?

spirit. He's been preoccupied with attacking the bluecoats, and then the Hammers, so he doesn't know what you're doing there.Quote:

one of which disappears? The spirit killed them because they were looking for the Torc. The one that disappears is very close to the secret office, so he's trying to unnerve you, to keep you away from there until he has the strength to move you to the Old Quarter. Killing all those people took a lot out of him.

Congratulations on the release! Another one here who's been waiting for this and enjoying it immensely. :)
But I seem to be blind as a bat. Mission 2 I can't seem to find the morgue and/or the locked door for which I now have the key. Or I can't find how to get to the questioning rooms. Or maybe even a basement.

In Cell Block 2 there are two elevators in the floor, one of which takes you to that door. The buttons are locked behind a panel. You can use lockpicks or take the key from the nearby patrolling Hammer guard.

Double posting allowed for enthusiastic thank you. I've now finished and thoroughly enjoyed every minute of it. The first proper day of the first proper holiday in 10 years and something lovely to play!
And another thank you for the automap. I'm told they're a pain in the proverbial to do but I'd have been lost without it.
So when is he going to get his own back?
