I guess
the texture on the obelisk was rather fuzzy (at least compared to the textures of the buttons), so I disregarded it.
As a side note, enjoying the mission a lot, and looking forward to the rest of the campaign! Thanks to all contributors!

Oh, I've found it!
It was the vase on the shelf.I was confused because I thought the
three 'things' uncadonego was referring to was
three buttons, but I assume they meant
the two buttons I mentioned earlier plus one of the frobable books, which flip the painting downstairs once they are all activated.
During the search, I've also found
the secret upstairs under a bedroll that is in one of the chests.

Mission 1: Loving this so far!
Can I get some help how to find my way back to the place where the Necromancer's incense is? It was a small storage room with crates and stuff, and I remember emerging in it sort of abruptly. But I can't see to find that place again. During my exploration, I think I got there slighly before or after exploring the 'Fresh Aire' metal tunnels.
(I dropped the incense there again because it didn't go into the inventory proper, but I think I know what to do with it now...)

You are over-thinking it. The pawn shop with the incense also has a well-used brazier.
The High Towne Bonded Warehouse has a pile of books that were being held for the book collector. Totally unrelated.

Thanks again. I was thinking it had to be something close to the people complaining about bad smell.
Now I need a hint for mission 3:
I am convinced there is something to find in the upstairs Hammerite office I needed some acobatics to get to. In particular, there is a suspicious looking panel next to the panel I opened to crawl in there. But all I can find in there is loot and two readables.
I thought I could use Holy Water to quench the holy flame so I could get the hammer. But that's not it. If getting it is not related to what I wrote in the last paragraph, I would appreciate a hint.
I must also have missed a large part of mission 2 because I miss over 2000 loot. But I'll go back and check some more before outright asking.
(Gotta convince some more zombies to fall down to nothingness first, so I can explore with less stresss...)

I am not sure about the suspicious looking panel you mentioned, but it could be another entrance/exit to the room up there.
To get the hammer, you should indeed be able to use holy water. Go to the level above the one where the hammer is, then use the holy water source there to change your water arrows into Holy water arrows. Go back to the room with the hammer and shoot the arrow at the candle/flame above the hammer. The whole screen should go white for an instant, and then you should be able to grab the hammer.
If that does not work, then maybe you have to frame Iago for the theft first, and/or use a bell signal for prayers to lure the Hammerites away from the hammer surroundings and into another level of the building. My notes are not specific enough to rule this more complicated "route" to your goal(s) out. fortuni's walkthrough for "Matriarch", however, rather supports the easy route mentioned above.
