The Hammerite and Priest in the church both become alerted the moment I step into the light from the elevator, is there a way to get past them? There is a no kill objective so I don't want to kill them.

If you want the loot in the church (two gold plates, one on each of the founts near the elevator doors) you will have to dart in from each elevator, possibly with a moss arrow.
I never found a way of unlocking the lock in one of the elevators. But you can travel across the church in the rafters. Check out the bell tower area for access.

The rafters are no good for sneaking past the Hammerite, again he becomes alerted the moment you inch forward, so I ended up kill the little sod.
And here's another bug, right at the start of the mission the 'Do not kill' objective shows as failed, as does the same objective show as fail when you get the extra 'except for rats' part, so killing him didn't affect that objective anyway.

Sadly, there was no plan to
sneak into the priest's office,
and get the chalice. And there is no
key to the elevator lockbox. I may reimagine that in an update.
The 'Do not kill' bug you describe sounds odd. I'm afraid I don't have an explanation for that.

There is a plaque near the hammer, saying that the hammer is defended with... something that you must defeat :)

Same problem, I've left something on the gold plate but still can't get the hammer.
