I'm afraid this will be a long post once again. I'm infamous for those.:ebil:
The idea behind the catacombs, the church and the guard shack is, as Soul Tear already hinted at, that Garrett first plans to go to an old church in the woods where some catacombs underneath contain something interesting. During the mission, he learns that there is a gate which he must open in order to enter the woods. The key to that gate is somewhere in a guard station. This guard station is located before the gate to the woods, and the best point of entry is a shack attached to the guard station. Thus, once Garrett knows about the key and its whereabouts, he plans to steal that key.
However, there is a magical barrier before the wood gate and the shack. During the mission, Garrett should read the notes of Thereon, telling him that Thereon created the barrier and expects it to hold for about two hours. The player should then visit the place with the barrier every now and then, and notice that it has vanished at some point in the mission.
In the mission, the barrier does not vanish after two hours playing time, but rather once the player reaches a certain point in the game, after which the two hours should be over.
To proceed, you have to find Keeper Jonas again. If you have not done so already, visit his hideout again. He should not be present there anymore, which is a perfect opportunity to search the place for clues about what secrets the Keepers did not tell Garrett this time. Searching well should yield a hidden, barely visible switch or button, located to the left of a statue in a niche. This opens a small cabinet near the fireplace, where Garrett can grab Jonas' diary. Reading it reveals that Jonas has a second hideout, somewhere in the sewers. This is where Garrett should go, then.
A warning abot the diary: In older versions of the campaign, the diary should be read only once. There is a bug that can occur if the player reads it more than once. If you need to read it a second time, save your game before reading, read it, and then reload your save from before reading again. This prevents the bug from occurring.
There is only one entrance to the sewers, a hatch to the left of the Police station's door, near Lady Adaline's house. With the crowbar (found near the beginning of the mission in a guard tower the player had to pass through), the sewer hatch should open, and Garrett can enter the realm of feces and stench.:eww: After going through some rooms, Garrett should reach a place where he can see an open door. Behind that door lies Jonas' second hideout.
Unfortunately, Jonas seems to be a bit too dead to answer any questions. However, searching the dead body should reveal a small key ("Attic key"). This key was mentioned in Thereon's notes; it should open the attic of the "Stumbling Traveler" inn. So, go back there.
The door to the attic is located on the top level of the inn. Go up the stairs, then turn right sharply and walk past the people at the tables there. Behind them, the door to the attic waits for your newfound key. Unlock the door and get up there. On a barrel, there should be a thief's diary, and Garrett should read it.
The mission goals can now change a few times during the next minute or so. Finally, Garrett remembers the crystal he obtained for Jonas. Since Jonas can't give the crystal to the Keepers now, Garrett wants to get it and deliver it to the Keepers himself. So, head for the sewers again, go to the room where the dead body lies... and save before entering that room. Something dangerous is going to happen.:sweat:
Once Garrett tries to "use" (frob) the dead body, bad things happen. The lights go out and two large brutish monsters teleport in. The player can try to hide in a corner or otherwise evade the monsters, which will vanish again after a short time. Garrett then decides to have a talk about the monsters with the Keepers later on, and does not search for the crystal anymore. The "crystal goal" should be fulfilled or cancelled now. Do not forget to visit this place in order to get the crystal, or you might hit another bug and get stuck in the last room in the mission!
After all this hassle, however, the magic barrier near the rear entrance to the House of Science should have vanished, and you can look for the key to the wood gates in the guards' shack.

@ Soul Tear: I did watch your video's but they were way too dark for me to see what to do at some point.
@ Baeuchlein: Thanks for the info. I had been to the dead Jonas before and already have the attic key. I thought it was meant for the attic at the cosy Inn and that it couldn't be opened yet.

On my monitor it seems quite acceptable. I will try to increase the brightness in the future.

No sweating needed here.;) The bug only occurred if the player did things in a specific order, leaving the crystal task for the last moment, and then passed by the end room, recognized that it is accessible, and then went in to do a little mischief to the current inhabitant. I discovered that only this year, I think, and then fixed it for myself anyway.:cool:
Concerning "dark monitors": There is a lot of variation in brightness as well as color if one has different monitors to compare. I frequently use a TV set instead of the small display on my laptop, and the TV set is a lot darker than the laptop display, and looks more "reddish" than the "blueish" laptop display. If I set gamma right for the TV in "Thief", there are no realistic shadows anymore on the laptop display. No wonder it is so difficult to find a brightness setting that is useful for everyone.

Replaying on expert. Jonas doesn't give me a crystal when I visit him. I went back several times, but he doesn't give me anything. So I can't find the blue sphere above the house of science also. I followed Soul Tears' video walkthrough step by step, but it just doesn't work for me.

It seems that the mission is not running healthy for me, the merchant inside the Stumbled Travelers Inn does not provide any conversation, neither does keeper Jonas, when I frob them.
I used TFix to get all the necessary scripts or so I think, what scripts are you using to trigger the hover text to be displayed when frobbing these characters?
If you want me to upload my save I could do this but feels more like my KoI 2 is missing a vital script, it feels kinda broken in that sense.
Because of this I am not triggering the objective " Inspect the House of Science. There's something wrong with this place." like I should be, however I do hear an input from Jonas rambling something when frobbing him, just no hover text of his conversation.

It only happened this last time, I play it every year or two since it's one of my all-time favorite FMs and it all worked properly until now, likely caused by a change in the latest NewDark, hope you can fix.

This makes sense, could be broken since I am using NewDark v1.27 and using FMSel v1.1.2 to play, having downloaded KeeperofInfinity2_v1.6ENG of the zip file.
It's as if something broke down with this complex mission when using NewDark v1.27, maybe you, me and Gloria Creep all stuck for same reasons?
I love this mission it is so rich and well made, would be great to see it working again should this be the case, I hope this information helps Soul Tear.
-edit- I went ahead and reported providing Soul Tear with my own save file now. :)
