How about this?
One of the companies that has offices in the quarantine area has some really sensitive/black-ops type assets in their vault.
They want to keep this "in the company" so they hire out a trusted group of mercernaries to go into the blighted zone and retreive the data.
I haven't figured out yet if they want to send you in alone, or in a small team. Alone makes sense if they wanted to truly minimzie exposure to their "secret". But you could maximize the chance of success by sending in a group who could support each other.
I am thinking if you go with the group, then some event causes you all to get separated - leaving you alone at the outset of the game. As the game progresses you discover the fates of your teammates (good or bad?).
Getting the sensitive asset will remain the primary goal, but of course the HQ is deep in the middle of the zone and you start out far away from it.

I always felt that Shodan was in denial.

If she really was in complete control over things citadel would've worked for her. I get the feeling like she really doesn't know where you are unless you walk infront of a camera shes looking at or do something very specific. in an area she would know about. (destroying computer nodes) She could've send dozens of killer cyborgs to kill you anytime. and they would've noticed that cyborg conversion was turned off.
Mind you it is a video game and just for the sake of a gameplay mechanic these things may have been overlooked.

Im not going to delve deeply into how i feel on the subject so if you see holes in this idea dont worry i know they're there, I just wanted to get my opinion out. I don't think Shodan is quite as formidable as she wants us all to believe. But she certainly has the capability.
Also, theres a thread somewhere else about what happened to Tau Ceti V and I personally like the idea that they're still down there (ala Alien(s) LV426)
And I would LOVE to see somebody come up with an idea involving whatever the many was doing with those crazy black eggs. I want to see this monster that Shodan had no faith in her own avatar to defeat. and i thoroughly enjoy being creeped out.
Maybe they can grow a mind of their own and revolt against the many? maybe thats just a rehash of the many and shodan? i dont know.
On a different note. I know about the controversy among all the people trying to recreate either SS1 or SS2 in a different engine or whatever. If i had any aspirations to do such a thing I would not tell anybody on here until i had substantial work done.
BUT! i had an idea. if in a remake that would bridge SS1 and SS2 quite well..
I would make the Beta Grove experience very different. I like what they did to make the place biohazardous so that you dont want to be in there and like its a really separate area full of weird mutants and crazy things.
I thought of having an encounter with the many in beta grove. In their infancy. [SPOILER]Imagine just as you go to throw the jettison enable switch that a crewmember thats been infected with the virus stops you and tries to reason with you. They're not human. but its creepy because he/she/it is speaking like the voice of the many in ss2. Pleading with you because they know they are being exploited by shodan, it would be this really weird artsy thing where the many is trying to define what itself is. Like its having an internal conflict where it wants to be free of shodan and wants to be let alone by you to live and evolve. and while its talking all these mutants in beta grove surround you and kind of all speak as one voice. Half of it you hear outloud and half in your mind. of course they're all deformed and scary and unrecognizable. the dialog would be great. at the end something like "we are beautiful... we are.... many." Then you throw the switch anyway and they all attack you and it turns into a fight to get out of beta grove rather than what it was in ss1[/SPOILER]

If they make a ss3 witch i hope. I want to see:
30 years in the future a search and rescue theme. Shodan is shut down do to something. and are drifting in space. The search and rescue (Witch ur one of them). Recover every thing and be taking to a base on a planet or something. And they bring back Shodan..and she will make a mess out of it

Thats a little like The Shock Project.. What actually happened to that mod ? I know they stopped because of real life, but u think there was someone who took over am i wrong ?

I would prefer something like this although it is similar to how SS2 started. I always really hated the horror cliche ('guess what the bad guy isn't dead) at the end of SS2 and I would be very disappointed if SS3 started with Rebecca Shodan.
How about a prequel idea? It could take place during Shodans take over of Citadel in SS1. You could take place in all those stories from the logs, rescue people, meet D'arcy etc. Ofcourse you would probably die in the end but maybe the final goal could be to make sure the hacker is awakened? Perhaps some damage has been done healing-coma machine thingee. Could probably do the same with SS2, flesh out the Googles character. Just who was he? How was he chosen? etc
Really I just want more games with SS2 like gameplay. I love Shodan as character but I don't want her to turn into some Freddie Kreugur/Jason type perpetual villian which is most likely what will happen if continued sequels are made.

Yeah, Goggles hacks Father Xerxes, crashes the Von Braun into Africa, and then SHODAN comes after him. He ultimately escapes by flinging his acid blood a bullet at a window in his spaceship, sucking SHODAN out into space in tiny little pieces.

Now now that was not in to space but into the earth's atmosphere.
Alien soup all over the U.S. of America. RUN. RUUUUN, or not.
I would agree on an abandoned ship, but reconstructed by Shodan at her own design (so whatever you knew of the Von Braun is now useless), without power to move around in space waiting for a rescue team.

This one could be fun.
The VB, with its FTL drive disabled, finally arrives home, crew in cryostatis.
They ALL wake up to see what happened to earth.
In the years the VB was missing, parts of citadel station have made it to earth, including part of SHODANs processors.
Found by a young scientist, he experiments with the "ancient" technology and gets it working.
SHODAN escapes from the scientist and on to the net.
The scientist realises his mistake and helps a large group of people escape to a small lunar base. Those left on earth are either dead, mutated or cyborgised, similar to citadel.
The survivors, mostly scientist create a massive missile system that protects them.
When the VB arraived, SHODAN is just about to launch an assult that will destroy the last of the "original" humans.....
You can then have SHODAN fighting SHODAN, each saying they are the original SHODAN and the other is the copy.
It could be fun to develop the VB SHODAN into something new. She could be "Stuck" in Rebekka. Able to control machines but unable to leave. The human mind is still the most powerfull "computer" and she has expanded to fill it. Now she's too big to go back into her "box". It also makes her vunerable and allows the character to empathise with humanity.
Will she choose to be a disembodied god... or an emperor, physically guiding her people!
Either way we are scr**ed!
