Here's my SS3. Brief plot synopsis

The VB starts the journey to earth. The probles is that so few of the crew remain, no-one could program the FTL drive. Xercies was badly damaged by the crew/many and shodans battle for its control.
The only way to get home is in stasis.
The avatar is woken up on time, in order to park the ship and tell humanity about what happened.
He thinks he would have been a hero but many seem him as corrupted by SHODAN becuase of his implants. He moves to a small island to avoid the stares and the prejudice
After the loss of the VB, Triop is bankrupted and parts sold off. When the VB arrives, different companies see different parts as their property. tommy and Rebecca are seen as property of two different companies. During the voyage the cryo tubes were damaged and waking them would kill them. Each company grabs their "Employee" in order to help them.....
5 years later and the world is a mess. The world has now 3 warring factions.
SHODAN survived in Rebecca. After the cryo seal decayed enough for her to partially revive, SHODAN downloaded all new technology. It took the VB years to reach earth and new nano tech has been invented. Using this nanotech, Shodan converts the base, then the city then the continent to here design. She has given up developing purly organic life due to the problem with the Many. Remebering how powerfull the avatar became, now all humans under her control get cyber rigs, given upgrades for good behaviour. At the base of it all is a conditioning chip so that unlike the Avatar, no-one can rebel.
The Many survived through Tommy. Its mind merged with his. It survived but has confused itself with Tommys subconcious. It began to grow from Tommy's own flesh, absorbing all life it came in contact with. All it wants is Rebecca back, but she cannot be seperated fro SHODAN so he must destroy her to save her.
HUmans remain on small patches of un-claimed ground. Even the youngest learn how to use and assult rifle. Humans try to resist but the number of the "Un-tainted" reduce year on year. dead or assimulated by the many or SHODAN.
The Player...
The player is the sun of the hacker. Shodan left a present in his cyber rig and the many left a footprint in his DNA.
When the fight comes to his island, the Avatar and his wife try to fight back but dies in the crossfire between the 3 factions. The son, still young is taken by the "Un-Tainted" and trained. When he is ready, he is given the test. To go out to a border world and gather intel on the other to factions. He then has to choose, to come back with the info, or join his chosen faction.
The SHODAN elements mean he was born with a cyber rig, more complex than any known. It started out as SHODANs design but the learning code in the avatars rig has modified it in ways that no-one knows. It protects itself so SHODAN cannot insert a conditioning implant and can be modified in extremly powerful ways.
The Many element gives him psychic powers, untrained but very powerful. The many can talk to him but he can resist all of thier abilities to control the human mind. He can also absorb their organic technology, created genetic weapons is his own biology (yes I've just been playing bioshock...).
The gameplay - you can take missions from all three factions for the first 2/3's of the game. Each giving you upgrade to you rig (SHODAN), your biology (THe Many) or your weaponry (the "Un-Tainted"). The last 3rd is you completing one of the 3 factions goals (destroy the other 2 factions) or a goal of your own creation (depending on whose powers you used most and the choices you made)

SHODAN could pilot the shuttle, but it would take 30 years for it to reach Earth. (According to Tommy: "Toaster built for two, baby! Wake up in 30 years and we'll be back on Earth.") However, it would make sense if SHODAN retook the Von Braun by surprise - killing the Hacker and using Van Brauns faster than lightspeed drive to return to Earth and take over. I wouldn't want to revisit the Von Braun again, so having SHODAN as a menace on Earth would seem feasiable to me.
cosmicnut, one problem in your story is that Rebecca metamorphs into SHODAN - I don't think she's going to look too human to anyone. If SHODAN does return to the Von Braun - it's unlikely that Tommy has become one of THE MANY because he couldn't be infected through SHODAN - unless a worm was brought aboard to the shuttle. Still - the Hacker managed to wipe out all of SHODANs forces. It's unlikely that one of SHODANs minions could overcome him. So, if SHODAN returns to the Von Braun - she could possibly retake it when it docks. It would be a huge risk in her fragile state to try to somehow defeat the Hacker from the shuttle. My guess is SHODAN will take her time and spend 30 years travelling back to Earth ...

As I said, they travel on the VB to earth, the FTL drive is disabled by SHODANs demise so all (avatar, rebecca, tommy) go into cryo aboard the VB not the shuttle. The Avatar is woken to pilot the ship but the others aren't. The people in the pods don't look normal so are experimented on. SHODAN/Many break out and take over the lab first to create a stronghold. You can write they method how you like. The SHODAN one could be a wave of nanites that changed all they touched. The MAny could use a similar method to the way it infested the VB. This time, there was no SHODAN to create an avatar and stop it before it got too far.
As for how Tommy was infected, they were under attack by the many as the Avatar was. All it would take would be a scratch, or even a psychic attack performed remotely as the Many died.

It's an interesting idea. I personally would prefer something like SHODAN trying to slowly take over Earth in secret (like what the Many did on the VB). Then it would be you trying to uncover the conspira- GODDAMN I NEED TO STOP PLAYING DEUS EX. AAAARGH.

I am rather intrigued why someone would put spoiler tags around a post that doesn't actually spoil anything other than a possible sequel of their own devising that will probably never happen.
As far as sequels go, I would read (

Just curious about something ... if SHODAN wasn't such a shit to the Hacker at the end ("All things must come to an end!") - do you think he would have still destroyed SHODAN? :confused:

Interesting question, one that I personally tried looking at in depth from the poitn of view of goggles. She's constaitnly belitteling anything he does, often critical of his errors, and even in her praise she does her best to minimize the players own impact in things.
In the end though it comes down to wether the Goggles character had thought that SHODAN might grow byond what can be seen as a childish need to be in control/need to be free at all costs. After all, in her defense, look at the sort of people she had to learn how humanity operates from. Wouldn't you be a bit off/down on humanity as a whole on seeing petty small minded behavior for years on end? Still, you just know she's going to stab you in the back. It was simply a matter of when.
