AR Master's theory is that the SHODAN which threatens Tommy Suarez isn't Rebecca Siddons but another avatar. If you listen to what SHODAN says at the end of the last cutscene you will know that this is plain wrong. Unless she's gone from calling humans "insect" to referring to them as "lover" for no good reason all of a sudden.

a) No one before you ever thought that the figure at the end may not be Rebecca "infected" by SHODAN, mainly because of the lines she speaks. Sure, there may be no "correct" answers. But there are definitely stupid ones.
b) Hybrid virus? What?
c) Not one flimsy point. She says: "Tommy, what's the matter lover? Don't you like my new look?" Tell my one reason why an avatar of SHODAN that isn't Rebecca would say that? I'm waiting.
Tommy has never seen SHODAN before, so why a "new look"? Of course you can now go out of your way creating some speculative previous meeting or some reason why she calls him "lover". But there comes Ockham's Razor cutting through all that and telling you that the most simple reason is probably the right one. You know, what everyone assumed anyway.
As for your alleged "germanophobia" I will tell you straight away that you're just trolling and you're not even very good at it.

Well, I definitely think that's some mutated Rebecca in the final cutscene, and not some SHODAN avatar. Of course that we don't have any clue of how could SHODAN 'infect' Rebecca, but the 'What's the matter, lover?' line obviously makes us think that it should be her. But we can always try and ask Ken Levine about it.
'Germanophobia' would be something that I'd be really surprised to see associated to AR. Unlike Radium.

AR Master, I know well enough that the original ending has problems. An AI infecting a human with no good explanation given on how that would even work? So I understand your motivation to come up with a better explanation and hence a better ending. But you should be at least aware that you made up this ending and that it clearly isn't what the devs intended at the time and what they wrote the last lines in the game for.
Otherwise it's you who's being dense here and I will have to pack my Monokel, my Lederhosen and my (false) beard into my Mercedes Benz, drive over to Kitchener/Little Berlin and hit you in the head with a two-meter-hardcore-Wurst, okay? I knew you would understand that. :)

My take on this is one of two things happened, both feasible (which is all we have as there's no official explanation).
Obviously something happened to her.
1. She got hybridized by the many. This could have happened when bitten by the spider, which as the many was constantly evolving, could have been a new strain.
2. Taken over in part by shodan. Remember the military grade cyber implant, who's to say shodan did not imprint herself onto that implant?
And for that matter, what if it was a combination of both?, a human/many/shodan hybrid...
