This sounds like the multicore processor bug. Take a good look at the stickied FAQs here. They'll outline most of the problems you're going to come across.

I did. i did the guide. it did nothing. and yes it does run on one core now with the config. but still did nothing

It is possible that not having the codec right would cause the game to crash, although it usually simply causes the game to skip over them.
The first thing is that we're assuming you don't have a pirated version of the game. All bets are off if you do not have the original CD, since not only is no one going to discuss pirated software here, but we're not going to get into details on what changed in said cracked version so that it could be pirated.
My personal suggestion (assuming you're comfortable with computers) is to start with as few changes as possible. While the SS2Tool is nice, it incorporates a lot of changes, so if they've all been all added, it can be hard to figure out, if you still have a problem, where it is. My experience with the game has been that I can run SS2 on today's PCs without what I consider to be the essential niceties (the widescreen mod and ddfix) as long as a) the patch is applied, b) the computer is capable of running at 640x480 and c) if multicore PC, set affinity to one core.
There are a couple of other fixes in SS2Tool that I have not needed to use (texture and audio fixes, for example), but are worth being aware of in case you need to apply them. So it's definitely not a bad idea to look at what the tool does:

The point is to get it working first. Once it's working then you can add on the extras to get it prettier. Extras cause problems, so best to try without them first.

alright imma reinstall my SS2. Tell me exactly where the default directory is, where it defaults to on the harddrive during installation if i do not change the directory it asks me.

Well, imma little confused. I installed it to my desktop, and there's a folder there, which i named, system shock 2. But, there seems to be another that popped up in C:\ named Sshock2. which do i use for the tool?
edit: the cutscenes are working now!!! imma try the actual game :D

I think that Ctrl is a reserved key, like Alt. Try using 'X' instead.
