The enemies are spawned in by the psi capabilities of the hive mind (aka many brain).

That doesn't mean the Many brain couldn't spawn them in.
But actually I think there are the spawns and the ones who were converted on the spot so to say.

Actually, even if we accepted that to be the case, where the heck does the many keep so many hybirds, rumblers and all the others? You never meet any hybirds on the BOTM level for example.

That's because they were all teleported out to try to fight you before you got there!
Also, note that spawning hybrids appear with the 'Psi Teleport' particle effect, so it's at least an explanation that the devs thought of at some point.
