I've been trying out the multiplayer in SS2 after discovering a friend on Steam also owns it. It has been a (surprisingly) smooth experience outside of some inventory problems, namely centered on the wrench.
So periodically the wrench will stop interacting with other objects in game. It wont do damage or produce any sound when you hit a wall. The wrench will also un-equip and leave the player empty handed if someone else equips one. The only solution we have found is dropping it and picking it back up. As best either of us can determine its somehow related to both players having the wrench equipped at once since we have never managed to both have it out and also function. We didn't make it far enough to pick up the rapier and see if its all melee weapons or just the wrench. Having duplicate firearms equipped, or at least the pistol, does not seem to generate this same error.
I checked the FAQ and even TNT's old melee guide and didn't see anything about this. Is this a known issue, something new with Enhanced Edition NewDark on Steam? Also of note is that the body in the very start with the wrench spawns an extra one whenever you loot it. I am unsure if this is a new feature or not. We are going to try a new start and see if the second wrench slightly farther into the game produces this same error and hopefully get far enough into Engineering to pick up the rapier and test that.

welcome to the world of SS2 MP, where literally anything is possible.
also, SS2 has no EE right now, it's just the vanilla game, running under NewDark, the updated engine.

Ah I mixed that title with the SS1: EE.
Also you are correct about anything being possible. After reloading the save we had the other player's inventory now has infinite stacks of everything but also deletes all of its contents when they close the MFD. We will restart soon and keep more than 2 saves since whatever causes that to happen now effects the autosave too. We will also experiment with this wrench related problem and see what kind of highly scientific conclusions can be drawn from that data

I think the funniest thing I've seen was a spent grenade cartridge attaching itself to the other player's crotch. hilarity ensued.

Off-hand, it sounds like instead of each of you having a wrench, you are both carrying the
same wrench.
