Ha! Totally forgot about McKay. I like that possibility better than the QBRMS if only because it's a more entertaining thought. I mean, does ANYone in the game even mention McKay? I don't recall it if they do.
So maybe McKay was using the QBRMs, and HE kept dying, but nobody ever realized there was another guy on the ship that looked exactly like Malone, so they keep mentioning that Malone's getting killed when actually it's McKay putting his life on the line (repeatedly) and getting no recognition or remembrance for it.
OR, McKay has grown spiteful of Malone because no one ever pays McKay any mind, so he purposefully programmed the QBRMs with Malone's DNA, so he could have the pleasure of basking in Malone's demise over and over.

How the ridiculous mutants of System Shock transformed into "the Many" in such a short period of time may also be a result of a third party contamination, alien influence whether it be in space during grove transport or the planet itself.
As for CEO Korenchkin and UNN Diego butting heads before the mission and then both following the Many afterwards and somewhat "working together" is a result of the power of the many, not their actual choices in life.
