I was experiencing with thieving early on and stole some items from different shops. Now I am very far into the game and some of my favorite shops keep taking my items, saying they belong to them. Is there a way to reset this so I can sell, or even give them these items I previously stole from them?

One of my golden rules is to NEVER EVER STEAL FORM MERCHANTS. When they made Morrowind they made the penalties for stealing very severe. For example you steal a diamond from the alchemist in Balamora (Nycalara of White Haven i think). If you then sell ANY diamonds to her they are confiscated as she believes that they are hers.
End note - stealing is wrong and you should be punished for it.
A similar thing happened to me. A 'borrowed' a few peals and something else from the Mages guild and if I sell any of those to any Mages guild member they think I stole it. Now I have to save b4 I sell anything to the guild as they could attack me after the sale! :eek: .

Oops I forgot to answer your question - I get really annoyed at the damned game for its stealing laws - I dont know of any mods or console changes myself but im sure this topic has come up before. Try using the search forum about it. If that doesent produce results look under the thief guild diamond quest for Sugar-lips-Habasi

Mmm... short answer is no, I've never seen anyone post (on TTLG, anyhow) a way to clear the 'stolen from' tags. There's a vague chance that getting it confiscated by guards and then stealing it back from the local "Evidence Chest" may clear it, but I think that was proven false.
On a side note, some treasure you find is tagged as owned by NPCs that are halfway across the continent. A perfect example of this is in Dagoth Ur's place; the stuff is owned by an NPC near (if memory serves) Ald Velothi.
So in other words, Irakaz's suggestion to not steal from merchants is probably the best way to do things. Steal from anyone else, just make sure you don't get caught by a guard; pay fines off via the Thieves Guild instead.
