i finally finished the Castle Clinton/Hell's Kitchen mission, making sure to be as stealty as possible, not kill a single guy, and stay out of the kiosk before talking to Navarre. and yet, i still told Sam i cleaned the place out and he withheld the ammo. a trooper also said Navarre liked my style, and after i talked to Manderley, Navarre comes in and suggests i be in charge of some assassination, since i obviously had no problems killing.
talk about frustrating. i have no idea what i did to set that off. Navarre even told me i'd been too soft on the NSF in Castle Clinton... maybe it's 'cause i went into the kiosk and tranq darted a guy, after i got the EMP grenades from Navarre, so i could break open the crates therein, i dunno... not that i really want the ammo from Sam, i hardley even use my pistol, let alone a rifle or whatever the ammo's for.
does this sort of thing have a lasting effect throughout the game? will it affect my future missions, as the Manderley-Navarre conversation suggests? or do i just have to live without the ammo and not have to worry about it down the road? oh, and if i kill, say, one or two guys, but knock out/avoid the rest, am i still being stealty? or is one kill enough to get Navarre foaming at the mouth in excitement?

Bug in the game. Any death will give her rabies, even if it's not by you. There's no lasting effect so don't worry about it. Like you said, you don't use the ammo so it's not that much of a big deal. I believe it's only pistol ammo anyway which you can find almost anywhere.
Knocking people out is perfectly fine, but getting into the kiosk and doing stuff tends to set off the UNATCO troopers standing outside. They run in with guns blazing and kill a few people. The game attributes those deaths to you. You're such a great killer than you don't even have to draw a weapon. ;)

Sam Carter will give a clip of Assault Rifle bullets, not Pistol bullets.
