I have been trying to do that task for a while and it is driving me crazy.
First I tried looking for the tunnel but didn't find it after 30 minutes of searching.
Now I tried the strategy of waiting for the military to go to sleep so I can sneak in and get out before dawn. But nope, it's over 11 PM and someone spotted me when I tried to sneak past one of the entances. (I heard snoring so I assumed they had went to sleep)
Plus, these dudes are insanely attentive. I managed to run up against a wall somewhere far away from any entrances, there were no towers or military guys that could possibly see me, but yet I heard the warning siren go off all of a sudden.
This place is starting to piss me off big time. Any tips would be greatly appreciated.

Are you talking about the ones from Agropom or the set by the Cordon roadblock?

Agroprom.
Sometimes I think they can see me through walls...

The tunnel entry into the base is in the same sewers as where ya find Streloks hideout, infact i think its the only other way out of there other than the entry Mole points ya at. However only used it once (and that was because when i went there for "that other quest" some bandit zerglings had spawned on the Mole exit side 3 mins after i went in so upon exiting the sewer there i got instakilled as soon as it finished loaded each and every time), mostly just shot up anyone at the base.
Geared up for that by just getting on the roof of the complex where you got to rescue Mole earlier and shooting up the invading military. Obokans and ammo aplenty, then camped in a bush (makes you almost invisible to AI sometimes, to the point of cheesyness, i had guys right next to me pointing their guns at the spot where i sat earlier. Farcry anyone? :P) under a tree near the eastern gate of the base (southern has extra guards, so id avoid it) and shot everything coming towards me. After that its just some guys camping in the main building, the tower guards and a few new ones which you can shoot from the roof after you pick up the documents. Never had that much trouble there, on normal difficulty tho.

The best way I've found of getting in is to wait til night and then enter through a gap in the wall in one of the corners, I can't remember which exactly but its pretty much the opposite corner from the sewers entrance. There is a tower with a guard close to this entrance but you should be able to sneak in, wait til he looks the other way and then climb the ladder and knife him. Then you should be able sneak to the back set of windows in the building and climb in one of them without being spotted (watch out for the guard in the tower by the main entrance). Once you're in, so long as its the right time of night, you should be able to get upstairs and to the documents without any trouble. From there you can either head back out the way you came or head to the roof where you may be able to snipe the guard in the tower and others if necessary. There's a ladder on the roof that you can climb down to escape if there's troops downstairs, (you can't get up it since it doesn't go right to the ground) and from the bottom of the ladder you should be able to leg it back out the gap in the wall and then back to garbage.
As leet as it may seem, going through the sewers is probably the worst option since it puts you at the opposite end of the base to the documents and sneaking past all the guards is pretty much impossible even at night.

Thanks for the tips.
I decided to run back to the trader during the night, because I had collected over 10 artifacts that were useless, and I got a lot of cash for them. Plus I had a lot of extra weapons and excessive amounts of ammo.
I'm gonna look for the hidden suit in the village in Cordon too by the way, it should make things somewhat easier.
But since it will be dawn when I get back to the military base, will I be able to kill the military there? Do they respawn quickly again?

Two guards at the eastern gate and some at the southern respawn after awhile (certainly not at garbage bandit zerg level), rest of the base stays "pacified" afaik.

Then I guess I'm gonna go on a killing spree, that suit and a machinegun ought to make things a bit easier.

I used the sewer entrance and quickly shot any soldiers I saw with the rapid firing AKS-74 you can find in Strelok's hideout. Then I retreated to the house next to the sewer manhole. I camped there and shot all soldiers through windows or waited them to enter the door one by one. In the end there was nice pile of corpses on the doorway :p.

Got the documents. :D
I just ran through the hole in the wall with a watch tower in front, I climbed the stairs and killed the guard with a silenced pistol. Apparently the other guards in the base have some supersensitive ears because the siren started crying.
I picked up his machinegun, loaded it with ammo and ran towards a few containers (I think they were containers...) and there waited for the guards to have attention away from where I was.
Now I ran like crazy across the concrete floor while getting shot at from all directions and got inside the base with surprisingly good health. Then went up the stairs and killed any soldiers on the way. Took the documents and ran down again, I killed 6 - 7 soldiers in the doorway before I decided to just run for it.
Now I'm on my way to the bar.
By the way, the action in the military base was fucking incredible. You have any idea how atmospheric it was to fight the military in the night with rain and thunders? It felt awesome!
