Actually a chip in the head could do it in 2 ways.
1. Adrenaline, this natural wonder drug is produced in glands controlled by the brain. When you get scared, excited, the brain causes a spike in its production. This basically switches your body into overdriver, increases energy production and shuts down low priority systems to save energy for the fight ahead.
Of course the problem is that it is still the human body and it will wear out quickily like this.
2. There are other glands that control things like muscle production. Of course this would be slower than we see in game

Implants directly in the muscle tissue could also act as a buffer against lactic acid buildup that results from too much work with not enough oxygen, letting a person run faster and longer without suffering from burning or fatigue.
Cranial implants could override pain impulses from cramped muscles and the like, but that's probably a bad idea considering you'll end up hurting yourself in the long run.

But implants are probably just co-processors for the brain that give the user much more efficient control over chemical distribution, allowing greater oxygen absorption and the like.

What's always interested me is that with all these implants, the game devs never seem to take into account the bodies' natural healing and immune systems. I'm no immunologist, but it seems reasonable that the body would reject foreign material such as metal implants, inflaming the surrounding tissue and swelling up in an attempt to eject it. Also, any external implants might be healed over by skin, which could hamper their performance.
So an implantee would have to be taking some serious immuno-suppressants to keep his implants functioning, as well as anti-coagulants and other drugs to keep his body from destroying them.
But this is all from a view of current tech. It is entirely possible that future technology will develop a method of having the body accept implants without fuss.

I guess it's just a few implants that are finicky. There always seems to be that one silly little implant that requires a recovery period lasting several months.
