I can´t recall the titles, but isn´t FFDShow something that is likely to cause problems with various games? I guess codecs and filters are always a bit "dangerous", so a solution that uses the games native player (or gives it another) would be, imho, preferable. This would also make installation easier.
Really the only thing to figure out is, if a new codec is used, how much extra tweaking to get them to play is tolerable. The current one (Indeo) is pretty obsolete and not very well supported (evidenced to some extent by the fact that the cutscenes don't work at all much of the time, but I think that's problem with the game too). Something like Xvid is superior in every way and also free, so a little modding to get things to work might be worth it. I think FFD show is only troublesome when it gets a bit grabby about what it plays or if people have a lot of codecs and player bundles installed and they start to clash. But some sort of bulletproof set on instructions is needed.
(I have this memory that Thief 2 could play back almost any AVI you have a codec for, but SS2 is more particular. I can't remember if that's true though)
Oh and about the German audio; it would be perfectly possible so long as I could get a copy of the german audio tracks. The quality would be a bit of a step down as this one is using CD quality audio tracks given out by Mystery Dev. But it's the same stuff people would have been listening to for long enough so I guess they wouldn't mind too much.

I've had trouble with older versions of FFDShow interfering with Thief before, but the newest version hasn't given me any trouble yet.
In any case, it comes with two lists: one of programs it can run with, and one of programs it can't; if a program isn't on either list, it will ask you. And, obviously, if it intereferes with a game, you can just tell it not to be used with that game.

Very nice work!
The only thing that looks really awkward to me is the walking animation as he approaches the window from ~1:56.
It looked no less awkward in the original, but in a slightly different way given the different camera angle. You've pretty much circumvented the general weirdness of the gait by switching away from the legs, but the animation is still so very slow (particularly after the cut at the 2:00 mark). If it is at all possible to get goggles walking at a more normal-seeming pace, that would improve that bit of the cutscene a lot.
If it's not possible to 'fix' the in-game animation, perhaps you could try speeding up the playback of that section when cutting together the end result? If you kept him walking a little longer in the first angle, and/or started him from further back for the second angle, you should be able to increase the duration enough that the final time after speeding it up is correct.
As there is a bit of an apparent jump in the distance he has travelled across the room when the camera cuts between angles, it wouldn't seem wrong if you could see him walking further than you do at the moment.
The other thing that stood out was the 'concentric circle' style of monitor distortion at 0:52 and 0:57, which seems too... artificial, with the higher resolution. It doesn't really look like an interference pattern any more. Perhaps some other kind of distortion could be substituted there, to better effect. It does look much better at 1:08, because the whole image is lower-res (or has other filters happening at the same time).
Alternatively, it might just require a pattern that better matches the original cutscene? (or simply one that looks a little more natural). I think the dual ovals and positional offset make it seem a little less artificial than your version. It might also help if the first view was not fully opaque (I realise that it is that way in the original, but again I think the higher resolution is actually a problem here with the current pattern).
Lastly (and rather trivially), it's noticeable (just) that the memory restoration display on goggles' cryo unit says "0 years" (or "0" in any case) in the shots preceding the close-up of the count-down, which comes across as inconsistent. If it was possible to have goggles' unit showing a higher number before the count down, that would be nice. I think that one goes way down the priority list :)
Pretty much everything else is fabulous! An amazing job. Thank you.

One thing I'm not sure about is the way the text blurs away at 00:45 - it didn't do that in the original.
And I agree with Shadowcat about those "concentric circle" distortions, those just look wrong.

@ffdshow: I tried installing ffdshow, but now System Shock 2 crashes when trying to play the intro.
