I've never had this problem before and tried searching the forum for something related, but it's so odd maybe I didn't phrase it right.
I put an NPC into a room of my project and later decided to delete it. I saved the plugin and opened up Morrowind to try it out. The guard was still there so I closed the game and put another guard in the same place I deleted the last one from. Well, that changed nothing of course, but this time it at least showed up in game and in the editor. I thought maybe this would clear the bug, but repeating the first step did nothing to keep the bastard out. :erg:
Another weird part of this is when I went to play Morrowind to test, the warning box regarding plugins and savegames wasn't always displayed. Since I did in fact change it around each time and hit save, this made me think that the editor wasn't really saving everything. The paranoia faded though. On the last attempt, I changed the guard's placement and that of a plant to show that the save in the editor took. The plant was moved, but the NPC wasn't.
I did close the editor to see if it was wonking the game somehow and even restarted Windows, but nothing fixed it. Any help is appreciated.

Did you save your game with the plug-in loaded? That is usually the cause of this. Try removing the plug-in from the list loaded, load your save game (ignore the errors) and save it again.
You should then be able to re-select the plug-in and move things around without problems.
